Immunoprecipitation
There are three options for isolation of nucleic acids of interest:
- The investigator can perform their own immunoprecipitation
- The FGSR can perform isolation of methylated DNA using the MethylMiner kit from Invitrogen
NimbleGen Arrays
The NimbleGen platform is an ultra high density, easily customizable microarray. This combination makes the platform a natural choice for ChIP-chip or DNA Methylation studies. The high density of the arrays means that a genome-wide view is feasible, while the flexibility of the platform permits investigators to narrow their search to any region of the genome.
NimbleGen offers several different array designs:
- Whole Genome Sets cover the entire non-repetitive genome at a median spacing of ~100 bp. These are currently available for human, mouse, and several other model organisms
- RefSeq Promoters offer 100bp spacing of all the known RefSeq genes on one array. These are currently only available for human and mouse.
- Two-array Promoter Sets cover known genes, alternative transcription start sites, and splice variants.
- RefSeq XM Promoters cover NCBI accession numbers that start with XM_ - these are essentially predicted gene arrays.
- CpG Island Plus Promoters cover the UCSC-annotated CpG islands, promoters for RefSeq genes, and DNA methylation positive control regions on a single array.
- Custom Arrays can be ordered for any region of interest
NimbleGen Data
In addition to providing the raw array data, the FGSR will analyze your arrays to find the regions of increased activity. We will provide a GFF file that you can then visualize with SignalMap software (which NimbleGen will provide with the arrays)
